060 Heterogeneity and lineage development of memory CD8+ T cells after viral infection of skin

To better understand CD8 memory T cell development, we analyzed the profile of CD8+ cells infiltrating skin as well their circulating counterparts in dLN after same VACV infection at days 2-60, using droplet-based microfluidic system Chromium (10X Genomics) single RNA sequencing platform. Using Leiden algorithm, Ag-specific were clustered and mapped through uniform manifold approximation projection. Early activated together, showing a unique transcriptional profile, LN effectors began to diverge day 5. A population destined be TCM could identified 5-10, these followed defined trajectory 60. When examining from skin, two populations appear 10-15 distinct developmental trajectories 20-60, resulting TRM. TRM1 expressed itgae ifng, showed high expression junb other AP-1 family members. Surprisingly, TRM2 upregulation genes like tgfb1, cd74, fcer1g MHCII related while maintaining cd3 cd8. The existence TRM2s was validated by imaging flow cytometry further refined several rounds sub-clustering filtering out possible myeloid contamination. force-directed layout embedding, 2 groups TRMs lineage parallel with that TCMs, into 3 terminal states derived naïve cells. Through Waddington optimal transport analysis, along time between observed detail. Signature regulons also characterized for development each lineage.
